Hope this helps, I appreciate this may not help everyone as this issue has become a bit of a hotbed but hope it can help someone. Registration information will be reflected on the FINAL FANTASY XIV: Mog Station after launching the game for the first time after you registered the licenses to your account.
Load FF14 from steam and Voila! you can now play FF14 and still keep track of your time! Now press Save & refresh, this will restart Steam if you have it open. In the Executable line, click the file looking symbol on the right hand side and locate the ffxivboot.exe from the Online version you downloaded before and press OK. Log in to the FINAL FANTASY XIV: Mog Station for details. Now the game is installed fire up the Steam Edit you D/L previously, select Final Fantasy 14 Online from the top left drop down menu, then hit "Edit Launch" in the bottom left.
